Where can I buy A-ko merchandise like the soundtrack and art books?
There are lots of online anime stores that sell this CD, and a google search should find most of them. Here is a link to the CD on rightstuf.com:

You may also be able to find the CD cheaper for auction online, such as at ebay. The CD doesn't come up very often however, but you might be able to get it for less than retail price.
You can also get the CD for free if you buy the Project A-ko DVD Collection box set.
This information relates to the US release of the soundtrack only! There were almost a dozen Japanese soundtrack releases, but they are all out of print, and all exceptionally rare! I have only ever seen them available on ebay, and then very occationally and they always fetch very high prices. They can range from $50usd to nearly $100usd!
